In simulation mode.
When I win/lose 3 pips(0.0003) on EURUSD for example the profit/loss is calculated correctly, a win/loss of $30.
When I win/lose 3 pips(0.03) on USDJPY the win/loss is $3000 not $30.
Am I analyzing something wrong ?

Your observation is correct. There are some limitations related to PnL calculations of currencies pair. These will be overcome by a major update available by fall time frame.
