in 6.5 MA was net of comm
even though the Executions tab shows correct comm per trade, TotalPnL and UnrealizedPnL in MA does not deduct comm

Hmm. Seems to be working for me.
I have setup commissions in the Tools -> Options -> Commissions tab. Then opened MA and added the instrument. On chart trader, I placed some trades and the commissions are included in the MA columns.
Please ensure your Tools -> Options -> Apply commissions check box is checked.
